Would it be better for a possible Khalistan to be an anarchist style society?

I don't think a single politician has ever helped Panjab. What is there was no government?. Instead you can just have separate small villages with their own leaders. If you really think about it, government in Panjab hasn't ever done anything good. I think it could work very well in Panjab. It will also get rid of the problem where the politicians corrupt Sikhism for example Akal Takht Sahib.

Can anyone point out some flaws in this system?

I'd say it should be owned the Punj Pyare, but nothing wrong with Anarchy, as long as the Raj is Just.

Anarchism as a way of governance isn't wholly undesirable despite popular misconceptions, but coupled with the general approach to life as well as an ethos of what are essentially third-world mentalities back home, it is a recipe for disaster.

We have farmers fighting over vats( rows) in a field. Then ppl r gonna fight over boundaries. Also how will we insure it is khalsa raj ie fair n just. Wat if a pind elects a sharaabi ( like they currently do) or a family starts passing the sarpanchi down father to son. Then parties will form n gurudwara fights at a pind scale...
